Yugi and Atem are the greatest duelist ever and are unstoppable. When one is away from the other they lose. The whole point of that duel was to show that. Rafael gives the seal to Atem to get him to go against Yugi. If yugi and Atem stayed together they would have beaten Rafael easily. Yugi himself has said he's at his strongest with Atem.
