The way the second to last episode starts with a montage of what's happening in the city makes me think it was supposed to be an entire episode that they cut. I've never seen this mentioned anywhere so it's just conjecture but the way the shots are made for the montage with the characters talking to each other isn't really the usual way you would frame this type of sequence. Specially the part where the guy who runs the lights at Lux dies

Not because it was a hopeless world with suffering, but because it was a world that had all the life sucked out of it, a new world needed to be rebuilt so passion could properly flow again. The surface dwellers are already showing signs of craving and longing and sure enough they will want to build a new world again to cast themselves into it to feel human again. The surface world is the world of the dead for they hold no pain, and with no pain comes no motivation but the pain of boredom is slowly creeping back into them. They do not fear death because they can't truly die, only forget who they are to be reborn again. This is why Yoshi was the way he was. He knew the truth and he had passion. The body dies but the soul doesn't. You could say I am reading too much into it but I genuinely believe this show has layers and it is trying to say something.

She isn't controlling others directly, people still very much do things in accordance to their nature and make choices. That is why some predictions don't come true all the time. Even if she didn't manipulate the major players it is hard to deny that the scope of her influence is truly unknown. The surface dwellers still have a small amount of interest with what is going on in the city. They asked Ichise once or twice that they would like it if he stayed here and even though they wouldn't help with the war, somebody did help him recharge his limbs. Of course you could say this has to do more with compassion then a longing for friendship but I still think the potential of attachment is still there.

At what point you are supposed to understand that Lux is located underground? Either my reading comprehension failed me or I'm simply dumb, but I only understood that close to the time Ichise ascends to the surface.

One of the reasons why it feels to me why this is all is, is because of just how slothful she was with letting most of these things happen but that is pretty much all the characters in the story.
