Because a normal navy branch is assumed to be acting under orders which means that there is a probability for further hostile actions so any self respecting emperor would retaliate to project power. Vice versa a normal navy branch would also be protected by an emperors attack for the same reasons. With sword it's established that their orders are contained within their own branch and they aren't protected by the larger navy so an emperor doesn't have a reason to escalate beyond wiping out the offenders because anything else is too much effort for no reward.
