I think it was just coincidence that the card that Illya had on her person when Kuro first took over her body was the Archer card. The second and final time it happened, I guess there was already some kind of resonance that made Kuro-possessing-Illya grab that same card to install. And that’s when they got split, so she got stuck with being Archer.
