I think what was supposed to happen was that Historia had a kid with Eren, and the farmer was a backup plan in case Eren didn't return, hence why Eren watched them talk. It doesn't make sense for her to have had a kid for any other reason other than wanting to have a child who could be free, and she asked Eren to have a child just after he promised he'd protect her. Eren looked similarly miserable when staring out into the sky, thinking about the greater mission and the possibility of not returning to Paradis.

But that wasn't known at the time, and the initial explanation of her pregnancy was written in a way to make us question what was really going on. People expected her to eventually make non-flashback appearances, and the longer it didn't happen, the more people believed it must be for some big reveal.It was clear she was involved with Eren's plan in some way, but no one guessed that it amounted no active involvement.
