To put another way, I liked it a lot more when they where ninja who just happened to have powers they use to be better ninja's rather than super heroes who just happen to call themselves ninja. Kakashi vs Zabuza, imo, was the perfect power scaling for what a jonin battle should, Orochimaru vs the 3rd Hokage was what a kage level battle should be like and Minato sealing Kurama was the perfect way to show how the absolute best ninja (in the leaf) would deal with a tailed beast.

This is a clear turning point in the series that Kishi could have used as an opportunity to split the series in two. Naruto's journey with Jiraiya as one series and Sasuke seeking Itachi and trying to protect his booty hole from Orochimaru in the other.

When that comes to light how would Naruto reconcile his beliefs of who the 3rd Hokage was as a person. Could have had Tsunade order him to carry out a mission crucial to the village but the mission involves ending multiple people's lives. This isn't to make it so that Naruto's beliefs are necessarily wrong, just so he can actually grow as a character and show that things aren't black and white and that often times they are complicated. Was Hiruzen justified in exterminating a clan to prevent a civil war that would cause even more death? Where the killing of the children necessary? This would be interesting.
