Blind faith goes against all teachings of many religions. Religions are meant to be questioned, because questioning opens up the doors to understanding.
I'm not a religious person but I'd imagine god would want you to UNDERSTAND religion, not just follow it like a slave. That makes you very easy to manipulate by evil groups who want to corrupt your religion and lead you off the path.

I think the film is an atheist's interpretation of modernity or perhaps a reversal of the majorly known stories in the bible. The boy is a malevolent figure that destroys the girls pointless existence. The Girl believes that something will appear from the egg, and at the end that she will become an angel, but she is turned to nothing but stone. There are probably Japanese mythology tropes mixed into it as well which makes harder to pick apart if you aren't familiar with both. Like beings turned to stone are usually cursed object and all the filled water implies something to do with reincarnation.
