EoE is basically saying that the main characters make important realizations about themselves and about living as individuals but that the world won't immediately reward them just because they chose not to run away. Eva basically beats you over the head with this point with all the “Anywhere can be paradise, as long as you have the will to live” shit. So yeah, things aren't guaranteed to get better, and the world is legitimately scarred, but the point is that they reached that first step in choosing to live in the real world with others, with all the pain and hardship that entails, which is always going to be the first requirement for happiness. It's a way better conclusion compared to Shinji getting rewarded because he decides to do the obvious thing and where some literal MPDG with zero characterization comes out of nowhere just to end up with him and love him unconditionally.
