Its actually not. Though it may come across that way initially, seeing it through to the end does not explicitly come across as anti-church. It shows many negative aspects of the church through persecution of things they believed to be against God, but in the same breath it shows the many positive aspects as well, especially in the final episodes. Hell one of the lead characters is a monk and while he is technically going against teachings of the church that were standard for the time, he does not lose his faith in God.
I'm not even religious really. It was quite moving.

Cool show. The Nowak arc felt rushed and convoluted without much reason. And I don't think I cared much about parallel Rafal or whatever. The rest was good if you remove those sore points, with Oczy/Badeni being the peak. Maybe it should just started ending around there since the point of the show amd its message were told many times at that point.

It's not that I can't grasp the possibility, my own worldview is one that combined them, I'm just so used to them being treated as such that whenever I see them both I expect I'm about to get lectured about how evil religion is.

I mean Japan I suppose does use that trope a decent bit, but I don't think its malicious in the same way its used in the west. Mostly I just think they use it because it sets up a convenient foe.
This series however does not explicitly paint the church as evil even if it may appear like that will be the set up at first, and as another anon said nearly all the main characters are frim believers in God throughout the entirety of the series even if they are defying standard church orthodoxy of the time.
Its just the setting is in one in which the Church did prosecute certain beliefs/practices, and it is reflected that way throughout. One moment you may be witnessing a corrupt member of the church, and the next moment one its most benevolent members, or even just your average person who follows the rules without much question.
I would highly recommend it personally. Episode 3 in my opinion really reveals some of the themes of the series.

It is not, but it is heavily anti-Church to the point of being quite silly at times. Even if it tries to hard-correct in the last chapters showing a more pragmatic side of the Church with the Bishop (and also boiling all the persecution to the local branch and saying that in other places they are lot laxer) and a more radical side of science with the epilogue mini-arc. I guess it's not too hard since it also shows that knowledge and science was also carried heavily by the Church for a really long time.
The series is heavily religious, many characters are moved to seek the 'truth' due to their own views of god and spirituality. It just clashes with the (local) Church doctrine.
There are like two atheist characters, both die in a bad way, one is a scumbag and the other is treated like kind of a idiot that gets dragged around for the final arc.

But anyway I can look past the alternate history thing
My main gripe is that the torture is way too over the top for no reason and it just seems like a lazy cope out to get the main theme across.
Think about it this way, if any of the characters thought about moving a few cities away (fairly reasonable considering the setting) then the story would just crumble and not work.

Hard agree. I feel like I would have liked the draka arc more if she didn't die in the end since she didn't have the same level of involvement or commitment that oczy,bardeni, joletta or rafel had. But it is was still a 10 just for how unique and amazing it was up until that point. If they sold just the rafel and bardeni oczy arc on their own without draka, this would have been the best show, no questions asked.

It's all emotions. Lack of trust in the institutions, superiority from being in on a hidden truth, comfort that there is some ambiguous "they" in control of all the chaos of modernity. Then when people join the community they have their social meets met through the conspiracy and the usual cult dynamics start playing.
What the actual conspiracy theory is is completely irrelevant, but it does help to have some tiny sliver of truth or be so big it can never be falsified.
