If you change Shinji to Shinjiko, but keep the attraction to the rest of the female cast, the story still works with very little changes needed. It becomes a story of the hedgehogs dilemma framed through the context of a girl who likes girls and is unsure how to deal with that because she both craves affection but isn't sure she can open up about her feelings to any of her female peers without being harshly rejected or ostracized. It perfectly retains the idea of wanting to be close to others but being afraid of getting hurt for it, and the frustrating ambiguity of not being sure how to read interactions with the rest of the cast and whether they are just being nice or if there is something deeper there.It would very much change the nature of the story, because by definition the show is now about fighting kaiju and being super gay, but I think it could work.

So someone who does extremely well on the tests and thinks that her history of 100% scores prepares her for the real world and it just doesn't. Asuka generally does very well against Angels that are just big people like the Evas are, but then flops hard the moment that the Angels pull out weird powers because she was trained to be very good at a specific kind of fight and not to be adaptable against an unknown opponent. This is why she can slice Israfel in half with a single, perfectly executed strike... but then get trounced when she's fighting two of them in perfect harmony. Its why she is confident that she can take out 9 enemy Evas in EoE: because thats the exact sort of enemy she's trained to beat and in that context shes unironically really damn good at it.

If some LCL fuckery happened Shinji and his self loathing/self esteem issues would make him much more vulnerable to such side effects than Asuka or Rei, who are not as inherently uncomfortable in their own skin as Shinji is. Especially after seeing how Gendo interacts with Rei, it would be pretty easy to say that Shinji internalizes the idea that if he was born a girl maybe Gendo wouldn't have thrown him away, and that fucks with his subconscious enough that it causes a problem later. But I don't see that happening for Asuka, and it flat out might not even be possible with Rei.
