Yes, that's why I said not simply kill everyone, but shred into reishi soup kept into a special container and trickled out every once in a while to keep the balance. It's feasible, because loose reishi of a dead soul still count against the scale until absorbed (Gates of Hell flipped only after Konsou Reisai was performed on Ukitake). The only limitation is the size of the container.
So unless building such a container is simply non-biable, souls from the Soul Society do reincarnate intact and not always go into the reishi ambience.

2) Depends on the division and the captain's personal interests, as command is left to their discretion outside of certain set duties. The regular obligations that all divisions have are the defense of Sereitei from outside threats and providing security to assigned districts in Rukongai. Beyond that, each division is basically allowed to do its own thing within reason; we just happen to see all the emergency cases where the Captain-Commander is calling an all-hands meeting to discuss society-wide threats or to handle captain-as-personnel business like captains being punished or newly promoted. Normally, those would be less frequent, which is why there's the chance for distrust/intrigue that Aizen exploited.

As part of those duties, captains, as their equivalent of major generals in the human world might, handle strategic planning and training supervision for their divisions. Like yeah, they're the end-all-be-all nuclear option for combat in theory, but most of the time, captains aren't doing the fighting. Instead, they're handling the personalities of their subordinates and delegating hands-on work to whoever is best suited to handle tasks. Besides that, each of the division does its own thing that the captain is usually hands-on with; medical treatment and research in 4th division, general mad science research in 12th division, 9th division handles security duties more broadly throughout Sereitei while also, oddly enough, organizing arts and culture events (so they both host and provide security for the events).

Plus, divisions can be assigned specific human world areas to guard. 13th handles Karakura Town, which is why Rukia showed up there.

Assuming that the Gotei is structured like the Shinsengumi, squad leaders might just be given a stipend and either some fraction of the taxes levied from the people (e.g. rice, cloth etc.) or just an area that they are to independently tax. As for what they do outside of the main plot and cleanising hollows, Kubo goes into it on his Klub Outside Q&A page and in the anime post credits shorts entitled Shinigami Zukan.
