If you're just watching the anime, the only connection I can remember is that the committee of 300 is mentioned in both shows.

In the S;G VN, the connections are much more obvious since the characters talk several times in the time in the beginning about stuff like the earthquake in Shibuya or about how weird it is that the Gero Froggy mascot characters were popular a while back. And then there's also some lore connections like the tech to transfer thoughts used for time travel in S;G is based on some tech from C;H.

"Neidhardt" (Takumi's online username) is also briefly mentioned as one of the people looking for the PC Okabe wanted.
