Many Zelda games have Malon in some form or fashion, and she represents the simple farming life that destiny has denied to Link as well as the normal folk that have no hope of defending themselves without his intervention. Similarly, along with the children she's the call to adventure when she's kidnapped and serves as just a plot device in that sense. But I think what makes her feel the most disjointed is that along with Midna she's carrying a lot of the narrative weight typically held by Zelda. In Minish Cap and Skyward Sword Zelda is Link's close friend, in Wind Waker and BotW Zelda is someone Link grows close to over the course of the game, and in OoT Zelda is helping directly. In TP instead she's almost like the goddesses; spoken to once or twice and then effectively absent. But the series tone needs someone to yearn for and protect from a distance, and Ilia fills that void. Certainly Midna eclipses her with time, especially by the midpoint of the game after the true stakes are revealed and Midna's Desperate Hour takes place, but Ilia being both 'the default' had life been normal and also the only one remaining after all other options remove themselves puts her in a weird lurch because she's absent for the middle.

Goddesses bless her heart, but one of my favorite observations about the ending to TP is that Midna absolutely understands the mirror is a one sided punishment tool, and Zelda naively thinks it's about bringing people together. Midna isn't stupid, and coomer bait body aside she is the best Zelda character because of it. While breaking the mirror in a sense helps the light world avoid another cross-dimension invasion scenario, Midna is doing it for HER people, to ensure her realm can't be used by the Hylians as a alter world garbage dump. She is extremely mature.
