The naruto-world is not just about ninjas killing other ninjas after all, there are people who work on rice fields, people who build bridges and people who sell ramen, and all that is indirectly maintained by the Daimyos collecting taxes, maintaining trade routes and moving funds to the appropriate places. If a village suddenly kills its daimyo and tried to take their place the whole underlying system would collapse or at least be massively destabilized, civil war would erupt. And with how tense relations between the major villages are all the time this could pretty much spell a death sentence.
