There were obviously better ways to handle it, they went out of their way to handle it in the cruelest way possible. They could have held the squirrel until the guy filed some kind of legal exception process, and if that isn't possible (I don't know shit about New York law.) they could have just sent it to an animal sanctuary. Plenty of places have space to take in a single fucking squirrel.
Just killing it displays a total contempt for the life of someone's pet, and it's also a logical misstep as well because I guarantee you the difficulty of working out a better solution for the squirrel is going to be less costly than the massive public backlash.

A town over from mine has a bunch of recent immigrants who decided to sell food on the street in front of their homes. The local government there shit them down, as they should have, but what impressed me is that they gave those people, asking with the fines (lol) information for how to apply for business licenses and get food safety certs. They immigrants all got together and found some advocacy group who managed to petition their town to get them space for bazaar market in a large park there. So during the summer months the last several years, you can smell all that delicious pork and chicken and beef being grilled and the coffee being made and so on, all because the local government was constructive rather than destructive.
I can't help but think of the department of wildlife management where P.NUT lived operated with a similar ethos, things would be different.

Here's the big rub though, regardless of how you stand on whether it was the "right" thing to do:
This squirrel was living with the dude for seven years, indoors. It obviously did not have rabbies. It had absolutely zero vectors to get rabbies until recently when they adopted a raccoon (which is dumb but an entirely different conversation). The raccoon was taken as well. If they suspected either had rabbies, they could have just tested (killed) the raccoon. If the raccoon was negative, the squirrel 100% would be negative. If the raccoon was positive, THEN there would be reasonable suspicion that the squirrel could have rabbies. If they kill the squirrel first (which they did), and it is negative, it still does not answer the question of whether the raccoon has rabbies, so they would still have to kill the raccoon.
They could also just put them in observation, as is procedure with dogs/cats.
