Probably the microbes are attracted by the chemical imbalances in the blood in exactly the same way flies are attracted to rotten food or sharks are attracted to blood. It's a lot like how in ancient times people thought that insects were generated abiotically by rancid meat just in a more modern way, germs are found in the body because they are attracted by the mix of chemicals and then they migrate out when the proper balance is restored. At least that is my personal theory but it seems logical.
