The issue is the show was open about her being a morally questionable person, as a joke, when it was more comical. It clearly wasn't up for interpretation, it was supposed to be funny that she was essentially a mad scientist dictator with a cutesy exterior. Several episodes call direct attention to this, it's not some circumstantial fan theory.But as the show went on, they realized implications like this weren't really goofy anymore. The changing tone of the series would have recontextualized PB as a genuine antagonistic force by it's own shifting standards. So they just took the mad out of scientist and hoped you wouldn't notice.
