He's their secret weapon to bring out every now and then to give the audience a "HOLY FUCK IT'S EVIL MORTY!" twist every now and then. Go ahead and think back to every Evil Morty scene, it's always treated as some big surprise.Once he's gone most of these "plot threads" you're talking about will be dealt with. So they can't kill him off now because they need that ace in the hole to bring out in the future.
