The audio leaks mention a Superman you fight being a clone and that Brainiac has genetic material from Flash. There's also stuff in the base game hinting that the JL you fight is off and not the same as if Brainiac only mind controlled them. Though there's also mention of Flash dying and being brought back to life by Brainiac and Waller being mad at the JL when they become good because of what they did. So we never got a hard answer, but it was assumed some/all were clones.
