Why was her character so thoroughly assassinated?
Was it really just MCU synergy or did someone in the writers room have a vendetta?

Wanda's character assassination happened way before the MCU. Allegedly Bryne had a vendetta since he disliked her relationship with Vision(not sure how true this is)

/co/ will bash the current Scarlet Witch comic and Avengers run because they dislike the writers politics, but they're fixing the damage done to Wanda.

John Byrne is an autist, the bad kind. Brian Michael Bendis loves repeating the "what if powerful person is actually batshit insane and needs to be put down" plot over and over again while also being a huge fan of John Byrne. When fans don't like an editorial decision Marvel will double down and escalate for decades instead of giving fans what they want. Feige completely misjudged public reception to Wanda and the success of Wandavision and stuck to a plot schedule decided years in advance based entirely around Byrne and Bendis.

John Byrne wasn't even trying to character assassinate Wanda, she was just a secondary victim of his trying to destroy Vision, and his Dark Wanda story was just his second attempt at doing his own version of Dark Phoenix without Claremont, after the Malice story in FF, and it wasn't meant to last any longer than Malice did.

Bendis, along with Brevoort and Quesada didn't seem to be motivated by malice towards Wanda as much as they all thought she was a character nobody cared about, a character they could just destroy and use as a plot device to tear apart the Avengers and set up the New Avengers relaunch, and then as a plot device to try and fix the X-books by getting rid of the millions of mutants Morrison stuck the books with. Bendis also appeared to be unaware that Byrne's Dark Wanda story even had a resolution, as if he quit reading when Byrne left, and thought it was an unresolved story. They then just doubled down on dumping on her in response to fan anger because they're all asshole trolls.

Feige had always been planning to adapt Bendis' stories about Wanda going crazy, he's no better than those guys on Youtube and Reddit who were begging for it from the moment she was introduced because it's literally all they know about her. Even by Endgame he should have known people liked her and wouldn't want to see it.
