X-Men comics will never recover from the chainsaw hands Joe problem. The Mutants, as established, are a legitimate danger that a reasonable government would want to keep an eye on, including testing for the X gene, and offering the cure/X gene suppressant on a voluntary basis. You could probably do a subtler "next generation" story where relations between mutants and humans are mostly stable, extremists still exist but are more reviled, and the actual issues mutants face are mostly social. Like you could have people upset about their kids/spouses "choosing to be a mutant" because not being one is literally an option, or mutants upset that pregnancies that are positive for the X-gene are way more likely to be aborted than flatscans. Maybe mutant citizens are heavily pressured for recruitment into military and law enforcement and not disclosing mutant status in certain fields is a huge controversy. Basically, it doesn't have to be rabid human bigots constantly trying to exterminate all mutants, and the X men reluctantly protecting them from Magneto. It could be a more nuanced, grimier problem.
