I tried to follow along but my post keeps getting flagged as spam so I'll just post my tally so far and give a few notes that stood out to me. Three whole rhinos appear before Gen's debut, not even counting General Toda's yokai form, I guess Stan just liked drawing them. One of the horse thieves appears to be a mole but I'm going to break my own rules and count him since he's clearly not a ninja. Might be open for interpretation but I'm going to count Gon in Village of Fear as a beaver. I'm going to tentatively count wolves for one of the gamblers in A Quiet Meal and a certain recurring character who shows up later one but I might miss a few background characters who could be mixed up with foxes or dogs. >Total: 32>Non-Mammals: 3

It's mentioned that the war between Mifune and Hikiji was largely possible because the shogun's peace was new but that was three years before the start of the series. So the start of the series is roughly 1610 while current day is around 1613-1615 since that's when the crackdown on Catholicism began. Some events can be a few decades earlier than they should be though like Sendai existing when Usagi was a kid while others are much, much late; Hikiji basically conquers Mifune's lands four centuries after those lands were unified in actual history.
