When Caine was being fed information, he was accidentally given harmless but self-replicating bubble virus, that made him act irrationally and this caused him to be shelved. Caine then escapes and merges with the new AI, which causes him to become unstable synthesis of both AIs.Bubble is not NPC nor AI, but rather a virus thats part of Caine's mind and unable to be removed. Bubble is a tumor that gives him irrational thoughts.

Or perhaps the blue AI was always some form of Scratch who wanted to upload his brain to a computer and got parts of his mind copy eaten by the first iteration of the AI he had created. Either way I don't think Bubble as we know it is the true mastermind and that Goose is going to play the main villain of the show. I think it's merely a fragment, that the Blue AI occasionnally takes control over to push Caine's buttons before vanishing.
