During that confrontation, Hama specifically calls Christianity "our religion" and "our teachings" when talking to Ishida, and you can see on Panel 3 Ishida reaching for the book and in Panel 4 Ishida grasping "something" under his robes in his chest. In the moment, they just quickly understood Hama had to sacrifice himself to get the scent out of them while Ishida saved the book.

My only doubt is whether Ishida knew of the Bible being smuggled in or not.forgot to mention also, because it seems so obvious, but I know some readers might not have noticed- their meeting place being Sakana Shogun, the existence of Sakana Shogun at all, was always a clear secret Christian group- "Lord of Fish", etc. Maybe not as common a Christian title as you'd expect nowadays ("Shepherd of Lambs" would be more obvious), but early Christianity used fish as a secret identification symbol since there's a lot of Bible imagery about Jesus being the fisherman who catches His people, who are the fish, etc.
