No one would have beriberi outside of extreme povery circunstances or alcoholics, not if you eat natural food according to taste. Just eat pork if you want B1. There's a few toothpaste brands that are starting to bring out xylitol toothpastes or some brands add a bit of it to their regular products. There's also some mint brands that add it to their mints but it's better to chew on "toothpaste mints" that partially function like toothpaste than on things like Smint of mentos, even if they do have xylitol in them.

It can be more optimal depending on the circumstances. Not sure why we have to be so dedicated to the naturalistic fallacy. It can even be better in some cases. I.e. magnesium is high in nuts which are also high in PUFAs and anti-nutrients. You can avoid the negative elements with a supplement. Same with vitamin E which is always found with pufa in nature.

This is not true. You need 10g of glycine per day which is equivalent to four cups of bone broth. The only practical way to do that is from supplements. You also need to have a glycine to methionine ratio of 4:1 which once again only occurs in nature in scallops, a few cuts of meat and bone broth.
