It'll download padding files (~21 GiB) but it auto-resumes just fine.But my problem with qbittorrent was resume files (both fastresume and sql suck) and bencoded item count limit exceeded errors. It would take the magnet or torrent file and download just fine. It just wouldn't resume nicely. So sounds like you are having a different problem? Deluge or rtorrent might work too if you don't like transmission. Deluge just sucks over 1000 torrents though.
