If conquistadors successfully conquered Japan, would they genocide the pagan Japanese and subsequently mass import black African slaves to farm sugar? How would a completely africanized Japanese archipelago affect East Asia?

This happened when Christians gained power in the Near East, Europe, the Americas and literally everywhere. In fact for the daimyos that did convert they were destroying Buddhist monasteries, Shinto shrines, and all that at the insistence of the Jesuits. So yeah if the entire Japan goes Christian you can say good bye to Buddhism, Shintoism, Confucianism, even unorthodox Christians in Japan.

Africa is very far away from Japan so no. Besides most humans live in East Asia anyway so the Jesuits or whoever the fuck is the elite will have no shortage of cheap labour.

The shogunate itself would have been abolished and the local nobility christianized and recognized under the Spanish emperor. Probably Japan becoming a captaincy.

I don’t think Africans would be brought over because Japan was not a place to grow sugar cane or agricultural surplus items and local Japanese would not be needed to be replace by foreign workers,

While the spanish and Portuguese were brutal imperalizers pretty much enslaving the whole native population. They didn't want to litteraly kill all the natives. The mass native death was mostly due to disease, the Collapse of their societies, and the slave plantations they were forced to work on by the Iberians. This is why the spanish started treated the natives a little less harsh after they pretty much killed 90+% of the natives in the Caribbean.
However, If the iberiacs weren't so brutal then the Americas would probably be black free
