They are the way they are due to genetic isolation; living deep in the Congolese jungle with minimal contact from anyone. This specific kind of jungle dwarfism has actually happened twice: once in Africa and another time in South East Asia. Tracking animals in the jungle is significantly more difficult and jungles lack the massive, reliable, seasonal herds of migratory animals other people ambush, and jungle soil isn't typically very good for farming. All these contributing factors probably lead to their smaller size. With that said the taller African people treat the pygmies like talking animals: South Africa and The Congo used to sell hunting licenses for pygmies until the 70's and the pygmies are still often caught to be used as slaves or as a source of bushmeat - or both.
