When an aircraft carrier shuts down, the control rods in the reactor vessel are driven inward to absorb the neutrons produced from fission. Technically, the fission chain reaction is still happening but the neutrons are being absorbed preventing it from reaching criticality. The ship will hook up to electrical power on the pier like any other ship.
