Their hooves are different than those of pegasi and unicorns.3) As they move over the land and till the earth, the magic that has seeped into the ground is moved about by their hooves and concentrated in the food they grow, the tools they use, and the towns they live in.4) True, pegasi and unicorns can grow food, but they cannot concentrate the magic in it (or in tools, or dwellings) the way earth ponies do.5) So, magic flows from the ground, via the action of earth ponies, into the food (I'll get to the significance of tools later), and then into pegasi and unicorns. This is where pegasi get the magic they need to fly and unicorns the magic to cast spells.6) Limited telekinesis: At any given time, earth ponies have some magic on their hooves (from walking over the land) and in their bodies from eating the food. They don't have horns to cast spells, or wings to fly, but the magic on their hoovss (and that which flows out of their body through their hooves) gives them limited telekinesis. The nature of this is that it is very short range and gives fine control (finer than unicorns). Consequently, they can use tools with their hooves. It looks like they are holding tools, but really it is this limited telekinesis. The fine control makes them far better tool users than pegasi and unicorns (which lends itself to earth ponies being more innovative in an engineering sense).

Earth ponies that can do this are like the equivalent of the greatest pegasi flyers or unicorn wizards. Maybe the shovel in the hooves of Rockhoof is another example. The caveat to this is that only unicorns can unleash and use the full magical power of such artifacts after their users have passed away. Perhaps these qualities wear off over time, but certainly not for hundreds of years.9) Also tools: For artifacts like this, something of the earth pony that made them seeps into them (like the quality and nature of their soul). Descendants of that pony will be able to feel the presence of their ancestor in the artifact. Hence, they are prized possessions in any family. Incidentally, this is the origin of Snowponies communing with those that have passed away. I also have a funny idea of how this connects to why Snowponies have a tendency to yell at boots.
