It makes sense that Rainbow is the weather team leader (she is responsible for the weather in Ponyville) and that Applejack is the plant team leader (she runs the biggest farm in town), but it wouldn't make sense for neither Rarity (she isn't much of an animal pony) nor Fluttershy (she is too shy to coordinate the work of other ponies) to be the animal team leader. Instead they picked a background pony, who we later learn used to be a party organiser, so she has the right skills. They didn't try to force a Mane 6 in there if it didn't work.
