It's actually not especially rare in general - there's plenty of hypnofetish content for humans, although I admit it isn't the most common "unorthodox" kink out there. I have a suspicion it appears so in pony because of some funny overlap that pony has with other demographics. For example, there's a disproportionately large number of furries, because pony overlaps with their shit. Trannies because, let's be honest, pony is 100% something you would call faggy by pre-2010 standards. Diaperfags because it's a kid's show, et cetera. I'm pretty sure there's no major reason a hypnofetishist might be into mlp as opposed to any other show, unlike, say, Scooby Doo, where one of the main characters canonically enjoys being hypnotized, and regularly winds up a vacant, drooling mess. So, it makes sense that there's less hypnofetish content for us, because we're looking for overlap between two already niche areas that don't have any inherent association with each other.

My point wasn't that it doesn't happen frequently, just with no exceptional frequency. Other shows have hypnosis scenes with similar proportions.
Also, all of the stuff in that compilation came out of like 5 episodes, four of which were season intros or finales (grouping two-parters together because they're just long episodes), and one of which was a five-second mention because the word "enchantress" pretty much only has slant rhymes and only like three of them have a usable meaning in the context of the song. This was across as many seasons - kind of unremarkable.
Also also, I should point out that I'm being generous by going based off of episode count, because a 13:18 runtime across five seasons is pretty miniscule, all things considered.
