I have sorted them from leftmost being the most quality and rightmost being the least quality in a tier.
S Tier: Cutie Re-Mark, School Raze, Twilight's Kingdom
Just perfect episodes, no glaring mistakes, and VERY enjoyable characters: I love Starlight Glimmer and Cozy Glow in their finales. They just have an epic and awesome feel to them (especially Cutie Re-Mark and Twilight's Kingdom). I love everything about Cutie Re-Mark and its concept about exploring different timelines where the Mane Six didn't stop the villains. Great pacing etc. And Twilight speech in the end is so goose bump-inducing - and the visuals as the Rainboom explodes as Twilight and Starlight hold each other. So fucking great. School Raze is also so enjoyable. I love how they tried to implement every relevant character to the story and how their plot intertwine with each other. Cozy Glow and Neighsay's interaction is so enjoyable to watch for example. Twilight's Kingdom is probably the most epic of all episodes. It just has that despondent feel to it in the end, as Tirek is about to destroy everything Twilight loves: Her treebrary, having her friends captured, having all the Alicorn magic... But then the reveal with the last key and how it all connects with what was set up during the entire 4th season.

A Tier: A Canterlot Wedding, The Ending of the End, The Return of Harmony, The Cutie Map, The Best Night Ever
Just overall very enjoyable and solid, though with some not so entertaining parts or contrivances - just some few problems that makes them not be fit for S Tier. Nothing much to say for this one or the next few following tiers (especially because character limit). Discord good, Chrysalis good, Starlight good, Legion of Doom good, and The Best Night Ever is such a great ending for all the buildup of the gala during Season 1.

B Tier: The Crystal Empire, To Where and Back Again, Friendship is Magic
Solid episodes overall. The Crystal Empire has some parts that are just not really anything and the other two have some stupid contrivances that aren't... ideal. But the character interactions are the focus of both and not the plot, and they do it in a pretty good way!

C Tier: Princess Twilight Sparkle, The Crystalling, Celestial Advice, Magical Mystery Cure
Yeah, okay to good episodes, sometimes. Wouldn't want to rewatch them over and over. Sometimes kind of boring: Princess Twilight Sparkle and Celestial Advice are just kind of bridgings to really start the season off; just kind of lore dumps, I guess. Magical Mystery Cure is okay, though pretty contrived and/or confusing with the Cutie Mark shenanigans and lore and with Star Swirl's spell. And of course, its pacing lays at neck-breaking speeds because they didn't make it a two-parter for whatever reason. Twilight is kind of bipolar in that episode, lol - like going from despondent to hyper, lol.

D Tier: The Beginning of the End, Shadow Play
Just very frustrating episodes that could have worked so much better if they didn't fuck it up so much. ESPECIALLY The Beginning of the End is so, so frustrating, because I see potential for it to be an A Tier! But I already made an immense breakdown of that episode some days ago: https://desuarchive.org/mlp/thread/41816428/#41816444.
And Shadow Play... I so damn stupid at times: They make Starlight Glimmer a mary sue-like character in that episode for whatever reason and for whatever reason they find the artefacts so easily - like, what the fuck, how did Flash Magnus' shield conveniently end up in the Dragon Land and was conveniently found by Garble at that convenient moment. Also, what the hell is Somnambula's artefact?? A fucking blind? Okay... but if I remember correctly: Couldn't they have just made her artefact the emerald necklace she was gifted by the pharaoh as shown in Daring Done? Bruh... Also, the pillars are just not very important for the rest of the show and Stygian is relevant... NEVER EVER AGAIN in the show. I DON'T EVEN REMEMBER HIM HELPING THE MAIN CAST IN THE ENDING OF THE END IN THAT AVENGERS SCENE! IS HE THERE?? Also-also, unlike Twilight's Kingdom it just feels 'forced epic'. But at least they are pretty entertaining whereas most episodes of C Tier sometimes kind of lacked that; so they got that going for them, right, haha?

F Tier: School Daze
Shit, poopy, almost nothing good. Starlight is kinda cool here. Rarity is kinda hot here. I don't fucking care for the Student Six. And for whatever reason, Daniel Ingram had a stroke while writing those songs...?? Literally no reason for me to watch it.

Wow, I cannot fathom someone liking Shadow Play that much and not liking School Raze so much, but the rest I can see as well.
And future tier posters should probably use the same tier system as me in the OP so they are more comparable, because yours now lacks the D-Tier.

Here, I made it.
Celestial Advice is not an adventure episode and doesn't cover any major event so it doesn't belong here.

Half of the two-parters are around the same level of imperfect and not exactly stand-out but largely inoffensive and good in many places.

A few are stand-outs with great adventures and no obvious bad elements that I wish the rest of the two-parters resembled more.

And a few are bad/really bad. The ones in D could work but have a ton of annoying contrivances, the ones in F are fundamentally dull and boring in concept.

Both entries in C-tier were good until the end, where they both dropped the ball in execution.

Unfortunately the show would've been improved by just removing all the finales and openers. Nearly all of them made the show worse.
