It comes across as the writers pulling something out of their ass. That doesn't mean you have to give the game away, just don't portray them as omniscient. The simplest trick to doing this I think is just showcase your mastermind miscalculating or being unable to have predicted something. This is something I do constantly with my characters, cause I'm constantly keeping in mind which character has access to which information, and what their assumptions would be on that- and since none of them can see everything the audience sees, there are things they don't know. A good model for you would be (prequels era) Palpatine. What makes Palpatine a great villain is he know how to take an L, and work it to his advantage. For instance- if you rewatch Phantom Menace with the understanding Palpatine's ultimate goals, it becomes clear that he hoped that Padme would die during the events to become a martyr he could use to further his political career. And that the less the Republic could do to solve the Naboo crisis, the better for his political goals. HOWEVER: He failed to predict that Chancelor Valorum (the previous guy in charge) would send two Jedi negotiators, since this is something he did in secret. He commands his underlings to kill them, and they fail, and then ultimately succeed in rescuing Padme. He then sends his apprentice, Darth Maul to finish them off, and this also fails. However- when Padme gets to Coruscant he realizes he can manipulate her into presenting the Vote of No Confidence he was hoping for, and this actually would work well for his campaign. Doubly so, because he remains above suspicion since it's his queen that puts forward the motion, rather than himself or a political ally. (cont.)

Again this wasn't his plan, the Jedi managed to foil several parts of it. But he nevertheless figures out how to stay on top during the whole thing.

The more moving parts something has, the more likely there is for something to go wrong. This was actually a problem Japanese high-command had in WW2, where their plans were overly complex and too smart by half, and would constantly be thrown aside because one of their main opponents were the fucking Americans. A culture that they didn't even really have a theoretical understanding of given their first draft plan was 'we bomb all their boats, and then they do nothing in response'.
