I would say, traveling alone in Japan is very doable because things are set up for solo people, especially in restaurants, where you usually sit up at the counter and they will even sometimes have dividers between you and other customers. Just make sure you temper your expectations for making friends. The only place I had issue with being solo in Japan was booking a ryokan, where they will usually require two people or would make you pay the same price as two people.
