It was refitted with much newer engines, near top of the line just a few years before leaving Earth.
The Maginot is running on at least 70 year old engines at the time of Alien.
The Sulaco made it from Earth to LV-426 much, much, faster. And, the Sulaco made it twenty light years to Fiorina 161 in less than a week.
I'm not making excuses.
I'm just tossing out the idea that maybe, over a hundred years of space travel, technology for traversing FTL speeds got better.

A big problem is that we don't know who knows what when. We don't know if the Maginot knew what the specimens it was retrieving were. We don't know if they were actually prepared in any way for what they would encounter or if they were first contact. All of that dramatically changes how conceivable it is that the Maginot would've been able to capture live specimens and even eggs without all of them dying. As far as we know there weren't any synths on the crew, we know that Morrow triggers the eggs, so either they knew all about the eggs going into the mission or they managed to figure out what triggers the facehuggers and get multiple eggs on the ship without all of them dying through pure experimentation and observation. That would make the Maginot that most intelligent and capable crew in the Alien franchise by a considerable margin.
