They were making shit up as they went and have admitted as such. It wasn’t suppose to have this over arching conspiracy plot. That happened entirely because Anderson got pregnant during season one and they had to make a storyline to explain why they were separated until after she had her kid. Cigarette Smoking Man, Skinner and The Lone Gunmen were suppose to be one off characters. But the shows main writers would go onto early message boards and saw people were interested in the characters and brought them back. Deep Throat was killed because of online complaints he was being used too much as a crutch and an info dump.
