Once he saw his maneuver to kill the Brain Surgeon/Oliver in his cell, he should have 100% known for Sure that Dexter had killed before, and was indeed the guy who directly murdered Liddy. Given that the original show was rapidly trying to (sloppily) wrap things up (and the writers probably didn't care a whole lot about the minutiae of continuity at that point), they never mentioned it, but assuming Quinn returns in season 2 of Resurrection as was hinted at by the S1 finale, I can only imagine this will be addressed.

Doakes knew something was wrong with Dexter, Quinn only ever looks into Dexter because Dexter sees him taking money from a crime scene, refuses his attempts at friendship and then bruises his ego by calling him a "dirty cop". Quinn basically becomes determined to find any dirt on him after that which leads to him looking into Dexter way more than he otherwise would've after Rita is killed. Can't remember exactly what caused the two to become okay with each other in the end but I think it might have been Dexter giving a report that said the blood on Quinn's shoe wasn't Robocop's. After that Quinn had no suspicions about Dexter other than knowing he killed Vogel's son but not caring because he would've done the same if he could.

Dexter doesn't really seem to purposefully sabotage investigations (outside not submitting evidence he's procured from scenes to assist in his own independent investigations), at worst he just occasionally delays giving results until he can determine things and because he works in an industry bogged down with endless bureaucratic bullshit and notoriously excessive caseloads no one ever really notices.
