It isn't the scenes that are the problem. There are a number of scenes cut from the theatrical version that should, or need to be, in the film (a lot of people remember them being in the film because most people first saw it on DVD). It's all of the other nonsense he did, like changing the music and adding horrendous cheap CGI effects and explainers for the time travel shit.

Reminder that God created the tangent universe to prove to Donnie that he was loved, would be missed and wouldn't die alone and therefore wouldn't have to fear his destiny. This is evident in the deleted scene at the golf course when Donnie sleepwalks and Frank tells him "God loves his children". I love reminding atheists of this as it makes them seethe.
