Rumors are they're going to establish the x-men movies as having multiple timelines. The x-men in Doomsday are going to be from the "happy ending" of DOFP. Hence all the x-men are alive, as opposed to the logan universe where they're all dead, or the Dr.Strange one where prof X is dead.
