they are anti-muggle because they see them as primitive or defective, having to "compensate" magic with technology, like a wheelchair or crutches to a walking person. Also magic-users have a completely different culture, with a different history, government and education system, they are like the Jewish diaspora, the Yazidis in Kurdistan or the Zoroastrians in India. And like the most devoted in those groups see outsiders in the real world: the muggles are a threat to them because by interbreeding you lower the number of magical people being born.
On the other side can't most muggles interbreed with magic-users because 95+% don't even know they exist
