It was another one of Clark's choices, to live by Man's law even if he's wrong, or to make his own path. But Pa Kent's heart was in the right place; he wanted Clark to choose to be a light for humanity and gave his life to keep his power obscured a little longer. You can see in Batman v Superman that this sacrifice still weighs heavy on Clark's mind, and could easily have driven him to be a tyrant so he would never have to lose anybody ever again, but in ZSJL he rises above and finds a balance, choosing to be the hero that Pa Kent knew he could be.

Pa Kent's death should always teach Superman a lesson. Usually the lesson is that despite of all his powers, he can't save everyone. Sometimes people just die from things he can't control, like heart attacks.Snyder decided the message would be "Don't save someone you love, even at no cost to yourself". Frankly, I found it odd.
Clark could wear one of those balaclava things in his pocket for times like this.
