The right answer isn't to choose one way or the other but rather to decide on a per dino basis which looks best. You can make plumage scary just as impactfully as scales. Any incongruence in the lore is easily remedied by having one scientist one time talk some gibberish about how there were inconsistencies in DNA reproduction. Moviegoers won't care about the science; they care about memorable dinosaurs in captivating scenes. If you threw feathers on the raptors in JP1, they'd still be just as intense as they were originally.
