Has there ever been a movie with an easter egg/hidden second plotline that only becomes apparent if you look closely?

An example I can think of that is video game related is that there is this game where they have the main plot but throughout the game you can find notes about how a serial killer is on a killing spree and it's completely divorced from anything else in the main plot. It's just there as something that is happening at the exact same time as a self contained story but that if attention is paid to it, you can see it happening.
