Destroying the brain in the process of uploading it is a necessity, if that wasn't the case the story wouldn't work at all, and i doubt there even would be a story because it would be incomprehensible to make infinite digital clones.
A person has to be a singular thing, it's impossible for us to accept anything else because it is the core of our experience as humans - being one entity. Therefor you need to destroy the brain being uploaded, otherwise we - the audience, would just look at the uploaded brain as a neural net based on someones brain with the memory of that person, not as an actual person.
