Is there a theory that the capsules don't actually transport anything and all they do is make perfect copies when they come out in the other one and the original ones are dead?

Yes, it's the same thing that happens with transporters in Star Trek. This man has murdered his crew members hundreds of times, and he knows it, and he loves it.

The worst thing is how if you have a problem with being killed and replaced by a clone with your memories your crewmates will gaslight you and call you crazy until the social pressure becomes so much that you either let them murder you or leave starfleet. The federation is hellish.

I consider this to be a "perfect" movie with a "perfect" ending.

It's perfect insomuch as the movie perfectly executes on all its goals. Adding or removing content would diminish the overall story.

A lot of people consider the ending to be "abrupt", but I think it's appropriate. The fly is killed, the remaining two characters briefly bask in the horror of the situation, then the credits role. At that point, there's nothing else to convey.

Will the woman have the baby? Will the woman and the ex get back together? What will they tell the police? None of that matters, because that wasn't the point of the story. Anything beyond the credits rolling would just be filler. It also gives the viewer room to contemplate these bits of trivia on his own. But once the fly dies, the story is complete.

I don't think the ending is abrupt at all. It would only linger too long with a further epilogue. It ends where it needs to.
