It would work if they were heavy enough. The only issue is that the two of them don't weigh enough to keep the boat down, and you're talking a considerable amount of weight required. For a 1m3 of air you'd need a tonne to keep it submerged.

theoretically you could perfectly balance it and then just keep it down with little force, such as 2 ppl body weight. should work just fine. quick googling suggests these canoes can support over 600 lbs. the same weight you need to sink it in normal position is the same you need to keep it balenced underwater in inverse position.
but it's impractical to pull it off, but should be possible.

You're supposed to suspend disbelief, not hang it. Jack Sparrow is an especially lucky swashbuckler, not a man capable of shifting his density at will. Its a cool enough shot in a good enough film that nobody gets up in arms about it but they probably should've tossed an anchor or something on top of it anyways

The air in the upturned boat adds a lot of buoyancy and makes it near impossible to hold down or not float up with. The air also runs out quicker than you think when it's 2 people burning it up trying to walk through water.
