The theater play made it clear it's been the villain all along and the fourth episode made it clear that play is very much canon, with multiple references to it (the school day Max sees in Henry's memories which has both show characters' names on the play flier but also Patty, Henry's only friend in Hawkins in the play, the cave and the dropped spyglass). Now, locking vital info into a theater play seems a bit daft, but I imagine the show will just reiterate it anyway.

I think what is going on with it is it was a vast cloud shape of hiveminded particles, and it needed someone with powers to give itself shape, so it planted the spider obsession in his mind after infecting him, and it has been trying to find a way to cross from Dimension X to Earth ever since. Probably it was stable or benign before humans inadvertently made incursions there starting with Henry and made it want to dominate this new place. Comparing its behaviour in S2 to S3, it got a lot more petty and angry, probably as a result of directing possessing multiple humans, and being increasingly vengeful at being thwarted.

Obviously, they made this up as they went along, so it doesn't all quite fit together, but it's fine, it's better to give Dimension X screwy and weird.

They're within the hivemind that Henry is connected to, that fills the Upside Down. Holly in "reality" appears to be in a spire hooked up to the tentacles. where the other children are meant to go, her mind is what is in Henry's memories, to keep them docile and malleable for his plan I assume.
