i remember thinking as the kid the only way to stop him out be to capture little bits of him and put them in jars. if he can't recombine he's helpless, he needs a critical mass of his liquid metal to function. Probably the procesing power is distributed throughout the metal so if he loses too much he'll cease to function altogether.

The T-1000 is basically magic, so evoking the LotR by casting him into the fires of a deep pit in order to kill him was appropriate in context. I have no idea how Skynet went from making normal, if highly advanced, robots with some skin on top, and somehow making a pile of silicon and metal that could morph into any shape, recover from any injury and operate without any apparent restrictions

Because Skynet in JD is better than the Skynet that sent the first Terminator.
The first loop, Sknyet happens because humanity advanced to AI naturally.
The second loop, we get there faster because of the parts left behind by the first Terminator. Right? Like imagine if we found a modern day cell phone in 1990, there's a lot of stuff you can learn from reverse engineering a thing.
So in the time it took Skynet to go from becoming self-aware and having man-made weaponry to designing Terminators, instead it's starting from the technical level of Terminators and is researching beyond that.
Then in the third movie they're back to robots but smaller, feminine robots, with a fusion of liquid metal and frames... Skynet is transitioning at this time.

No. In one of the official books that accompanied T2 it was explained that the only real way to permanently "kill" a t-1000 was to alter it's mimetic polyalloy structure at the molecular level. This is what happened at the smelting plant. The molten metal alloyed with the polyalloy becoming a new alloy without the properties of the pure polyalloy, killing the t-1000 in the process. Think if someone replaced the iron group in all your red blood cells with say silicon you'd die due to being unable to function. Sort of the same thing.
