The first 6 seasons go off on a lot of different tangents that don't always seem to fit together, but the end of the original conspiracy arc actually brings most of it full circle and at least tries to make it all make sense.

In the classical period (seasons 1-5 + movie Fight the Future) this worked most of the time, as the new ideas/plot threads usually didn't contradict each other but made an interesting whole. In the movie Fight the future after S5, Chris Carter had finalized the mythology that Samantha was abducted to create a human-alien hybrid that would survive, that ayy lmaos was going to invade earth and that no human, even the antagonists The Syndicate, was safe. The antagonists were developing a vaccine against the aliens that was important. So with the movie the Syndicate, alien colonization and Samantha was all connected. But the writers thought that they could still do two-parters that only was about one plot thread instead of treating everything they created as a whole, and that's where everything went wrong. They killed off the syndicate, the antagonists without resolving either Samantha and the alien colonization at the same time leading to Samantha becoming a ghost since every plot threat was just checklist.
